My server was doing great for months. Now out of the blue after restarting (no changes to the server) I'm getting this message:
'Server Busy, The server is being started. Please try later'
No matter how long I wait or how many times I restart it doesn't change. The repository is still in the same place.
Any suggestions would be greatly appreciated.
When are you seeing this "Server Busy" message?
Runtime, or DeployStudio Admin?
Try uninstall, then reinstall?
After reinstall, ignore the System Preference pane, launch DeployStudio Assistant and walk through setting up the server (reenter passwords correctly, verify other settings are as expected..).
You should not have to mess with OS X Server.app, and the currently configured repository share "should" be fine.

I was trying to avoid that, but it's not a big deal. I'll give it a try tomorrow.
I've been getting this as well. I had to update the server OS to Sierra to support a 10.12 NBI, and I updated DeployStudio at the same time. Wasn't sure which was causing the problem. Have to restart the server to clear the error.
Edit - Restarting the server does not always work. When it happened this morning, I had to run DeployStudio Assistant and set it up again, as if I had just updated the DS software.

Is there another DeployStudio server on the same vlan or subnet?
I've reinstalled DeployStudio, but I am still getting the error "Server is busy - the server is being started." Every morning I have to log into the DeployStudio server and rerun the Assistant to set it up as a new master repository to clear the error. This is the only DS server we run here, and was running fine before the upgrade to the latest DS.
Edit - the OS and DeployStudio were updated at the same time, so it could be one or the other or both.

check your logs
before sierra: /var/log/system.log, look for deploystudio
sierra: console, select mac name on the left, search for Process contains 'Deploystudio'
In my system I see lots of errors, (MacOS error: -67062), but also lines that indicate functionalilty.
Good luck, because it may be hard to find out which lines are important and which not...
This is what I see at start of the DS server process (in system prefs) with the search above in console
